Yes and no. South Park has taken on Jesus, Mohammed and God, and has taken on numerous denominations and sects, but I don't think they have ever taken on a mainstream religion per se. It's harder to ridicule a broad religion than to pick apart the eccentricities of its sects or denominations.

They have taken on Muslim extremists to some extent in "Osama bin Laden has Farty Pants."

They could get round it where they have an episode where the prophet mohammed is meant to appear but they keep missing him. A bit like Columbo where you never see Mrs Columbo

Catholicism is not a religion in and of itself, a sect of Christianity, though some Catholics (and some non-Catholic Christians) may disagree.

Why they would let that slide and yet get so up-in-arms about an editorial comic in some obscure Dutch paper no one outside the Netherlands is beyond me. But then again, extremists make little sense most of the time anyway.

well actually they didnt react to that extend untill an imam from denmark(it was in a danish paper), told them and exagerated a bit by throwing in pictures, which hadnt been in the newspaper. he and some ambassadors had tried to get in dialogue with the danish prime minister without any luck.

Remember that those two episodes did exactly what Salman Rushdie did to get that death fatwah issued against him, they implied that the "prophets" of those respective cults made up their oh-so-fucking-holy religious scriptures. The Mor(m)ons didn't say anything, the Scientologists threatened to sue, but neither cult reacted with violence over having their precious cult and prophet blasphemed.

Scientology is a cult, not a religion. Even if you don't consider it a cult, it's definitely not a religion, it's more of a practice like Zen Buddhism.

No, the word sect does not imply a minority. Maybe you're thinking of "splinter group" or something. Like most words, "sect" has more than one meaning, but the meaning I'm using it for is " a religious denomination" or "a group adhering to a distinctive doctrine or to a leader." Both of those descriptions fit Catholicism. It's a sect.
