There are many great episodes of South Park, but among the ones I've seen, the following are my favorites:

These are only my favorites among the ones I've seen. I have not seen every single episode, however.

My favourite without a doubt is Tom Rhinoplasty. I think that is one of episodes that define the whole premise of the show.

I don't think I've seen that episode. I hope it gets re-broadcast sometime soon. Perhaps if I saw it it might be one of my favorites also.
