Comedy Central reverses the numbers on 401 / 402, and on 403 / 404, but I think that I've got them numbered by air date.

I don't know. Until Comedy Central changes it, I'll go with what they have, which is #406.

The episodes are probably numbered in the order they were made, not the order they are shown, necessarily. This is very common with TV shows.

The singer was indeed singing numbers. Trey was not the singer. The song comes from a poem by Jacques Prevert, about a boy who's distracted by a bird as the teacher tries to teach addition to the students. The kid calls the bird into class and traps it in his desk. The other kids gather and listen to it while the teacher gives up on the addition problems and asks the kid when he will stop being the class clown. The students ignore the teacher, and the scene changes entirely as the walls fall away softly and... the chalk becomes a cliff, the ink becomes a lake, the desk becomes a tree, and so on.
