Some of my favorite moments are often lost in syndication. I'm lucky enough to have taped every episode (missing a few) when they originally aired. So often after watching an episode in syndication I go back and watch my original on tape.
One of my favorite was cut from the "Secrets to a Successful Marriage" episode.

It would have to be the scene in "Grade School Confidential" where Bart has to hang out with Agnes. They didn't cut the scene out, but they trimmed the funniest lines from it.
Mr Burns sends out the flying monkey..(I believe it was the Pin-Pals episode)
and "Truckasaurus:The Movie"
Not sure if you're talking about the same episode, but in "The Last Temptation of Homer" (a.k.a. Homer Loves Mindy), Burns sends the flying monkeys from "The Wizard of Oz" after Homer and Mindy when they order room service while staying at a Capital City hotel on company business. This scene has disappeared from syndication. Sigh.

Actually, I liked the original better -makes for a good spoof of B-horrors where Siamese twins separations are on the gruesome side (DePalma's Sisters, Henenlotter's Basket Case, Kaufman's Troma's War, to name a few). The joke here is that they *weren't* chopped by a paper cutter, as one would expect from the genre. But, hey, it's still funny the other way too.
Does work-at-home, 300 lb Homer still wash his 'fat guy hat' in syndication?

I'm pretty sure the end of a scene between Homer and Scorpio is cut from "You Only Move Twice" - the "do you have any sugar?" bit.
Scorpio digs the loose sugar out of his pants pockets. The next is cut: SCORPIO: Want any cream? HOMER: Uhhhhhhhh no.
I can't remember off the top of my head, but 22 Short Films is butchered also.

It is indeed cut and one of the funniest things in the whole episode in my opinion. But unfortunately the ends of scenes are easy prey for syndication cuts.

When they cut the Troy Mclure drinking lines in the Brad Goodman episode. I think it sucks. The whole scene is cool! They chopped out the lines about the can of fortified wine etc.
