This happens a lot, even in newer episodes. It's because dialogue is played with and added in all the way through the production process, sometimes even the day before airing.

Look at the THOH-II sequence with the monkey paw. When Moe and Kang (Kodos?) chase each other, the one doing the chasing speaks, but his mouth doesn't move; the visual jokes certainly would have worked without the added dialogue, but the new voice acting was obviously added after the animation was completed. I've noticed that this happens a lot in S3/S4.
Another instance off the top of my head is the Andy Dick mention in "Brother's Little Helper" being way off synch (changed from a Martin Lawrence joke last minute--that joke is even retained in the closed captioning).
