For all I know, this may have already been covered, but after seeing
The Muffin Tops the other day, I noticed at the end there was a Wolf
parody with Jerry running thru the woods. Out of curiosity, which other
episodes were there besides the following that in some form contained
parodies of movies?
The Mom and Pop Store (Midnight Cowboy)
The Boyfriend (JFK)
The Bris (The Godfather)
The Millenium (The Graduate)
And if I'm not mistaken, didn't The Conversion also contain some
reference to The Graduate as well?

Here are a couple of movie references people never mention:
The Pothole has a scene where the 4 crowd into a janitor's closet. This is probably inspired by the famous 'stateroom scene' in the Marx Bros' 'A Night at the Opera'.
The Stand-in has a scene near the end where Mickey is surrounded by other little people. This is reminiscent of Todd Browning's 'Freaks'.
Both these movies were released in the 30's so you need to know your shit to catch all the references.
My favorite parody is not of a movie but a newsreel. The time Newman catches on fire and is running down the street and Kramer says "Oh, the Newmanity", a parody of the Hindenberg disaster and "Oh the Humanity".
This one didn't come from a movie. "Oh, the humanity!" originally came from an NBC radio broadcast recorded as the Hindenberg exploded at Lakehurst, New Jersey in May 1937. Annoucer Herb Morrison was originally supposed to simply describe a big airship landing without incident, but freaked out (with the disc recorder still going) as it burst into flames--hence, "Oh, the humanity!" This is considered the grandaddy of on-the-spot news coverage by the broadcast media.
This is in the FAQ, but I'll just add a couple of movies: Pulp Fiction (The Muffin Tops - Newman makes problems go away) - this is my favourite among the parodies The Marathon Man (The Doorman - Kramer pretends to steal George's wallet, and a German woman later recognizes him)
