When the planet express ship enters the Nimbus, the way the pointy dock opens and closes is very similar to the first alien encounter in Lost in Space. It was in the first few episodes, still in B&W and still had some SciFi potential.
The holodeck was clearly a Start Trek reference, especially Prof Moriarty. But there was a similar situation in Red Dwarf' "artificial reality suite" where a knight became real and attacked Rimmer.
