Did anyone notice that Fry was frozen for EXACTLY 1000 years? When he was locked in the cryogenics vault, the countdown already began, (in fact, the door was slammed shut at the stroke of midnite.).
Whe he was revived, midnite on Dec 31, 2999 was still several hours away.
Mayhaps it didn't account for the DST.

To be predict a to a single minute 1000 years in the future, it would have to accurate to about 1 part in a half BILLION. It did pretty good for what looks like a 1000 year old egg timer. That's also a long time without a power outage during the cities complete distruction by 2 alien invasions.
